3.Peter Davison
4.Patrick Troughton
5.William Hartnell
6.Sylvester McCoy
7.Colin Baker
8.Paul McGann

My overall top 5 doesn't mean I heavily prefer the Modern Era over the Classic Era,I just truly think Smith,Tennant and Eccleston each played the role magnificiently

Tom Baker is my favorite. I guess it is from growing up watching it, he was the Doctor when I discovered this wonderful show.

in order over all tied for 1st Patrick Troughton, Tom Baker and Matt Smith, 2nd place Jon Pertwee, William Hartnell and Peter Davison, in the middle often changing in order Christopher Eccleston(may have been high had he been the Doctor longer),Slyvester McCoy ,Paul McGann and Colin Baker then lastly David Tennant(I find him almost totally unbelievable as the Doctor)

Tom Baker will always be my favorite, with Peter Davison coming in second.

Nothing against Matt Smith -- I just prefer the classic episodes because I find they had to rely on good character development and good stories because they had lousy special effects. In the modern era, they're relying too much on special effects IMHO.
